Morbidelli fastest from fellow Yamaha rider Vinales and Honda's Crutchlow during morning warm-up for the French MotoGP at Le Mans.
The chilly conditions caught out Vinales and Smith at the start of the session, then Marquez at the end.
In a change to the usual Sunday order, MotoGP will be the second race of the day, after Moto3 and before Moto2.
HRC test rider Bradl is again replacing injured reigning world champion Marc Marquez.
